چکیده اصلی

Distinguishing biological protein-protein interfaces from non-biological contacts remains an important task in structural biology, particularly as protein complex structures continue to accumulate. Recent advances in protein language models (pLMs) have expanded their use across diverse protein prediction tasks, including sequence-based protein-protein interaction prediction. Such approaches often pool representations over entire sequences, whereas structure-based methods commonly rely on more complex graph- or geometry-based integration. We therefore asked how much interface-relevant information could be extracted by simply pooling pLM embeddings over structurally defined local regions. Here, we revisited biological-versus-crystal interface classification as a structurally well-defined testbed for this question. We developed a framework that compares full-sequence pooling, interface-localized pooling of pLM embeddings, and multimodal integration of sequence-derived embeddings with point-cloud representations of protein surfaces. On two benchmark datasets, interface-localized pooling achieved stronger performance than full-sequence or non-interacting surface pooling across three pLM backbones. Despite its simplicity, the resulting representation performed within the range of established methods that rely on explicit evolutionary analysis or geometric modeling. Incorporating explicit geometric surface information changed performance slightly, without reaching statistical significance. Because the model is linear, the interface-level score decomposes exactly into per-residue contributions, which varied within amino-acid types. Together, our results indicate that the principal gain arises from localizing pLM embeddings to physically interacting residues, enabling a lightweight and accessible implementation for biological-versus-crystal interface classification. این مطالعه یک روش جدید به نام ESpma را برای تفکیک رابطه‌های زیستی پروتئین-پروتئین از تماس‌های غیرزیستی معرفی می‌کند. این روش بر پایه تجمیع بردارهای مدل‌های زبان پروتئین در مناطق محلی تعریف‌شده ساختاری استوار است و عملکردی مشابه روش‌های پیچیده‌تر را نشان می‌دهد. نتایج حاکی از آن است که تمرکز بر رزیدوهای تعاملی فیزیکی، اصلی‌ترین مزیت این روش است.

تفکیک رابطه‌های پروتئین-پروتئین زیستی از تماس‌های غیرزیستی همچنان یک وظیفه مهم در زیست‌شناسی ساختاری است. این مطالعه بررسی می‌کند که چقدر اطلاعات مرتبط با رابطه می‌تواند از طریق تجمیع بردارهای مدل‌های زبان پروتئین (pLM) در مناطق محلی تعریف‌شده ساختاری استخراج شود. نویسندگان یک چارچوب توسعه دادند که تجمیع بردارهای pLM در سطح کل رشته و تجمیع محلی در رابطه را با یکپارچگی چندوجهی بردارهای رشته‌ای و نقاط ابری سطح پروتئین مقایسه می‌کند. نتایج نشان می‌دهد که تجمیع محلی در رابطه عملکرد بهتری نسبت به تجمیع کل رشته یا سطح غیرتعاملی دارد. مدل خطی باعث می‌شود امتیاز سطح رابطه به دقت به سهم‌های هر رزیدو decompose شود.

روش پژوهش

چارچوبی برای مقایسه تجمیع بردارهای pLM در سطح کل رشته، تجمیع محلی در رابطه و یکپارچگی چندوجهی با نقاط ابری سطح پروتئین توسعه یافت. این مقایسه بر روی دو مجموعه داده معیار انجام شد.

محدودیت‌ها

شواهد آماری برای تأثیر افزودن اطلاعات هندسی سطح صریح گزارش نشده است. نتایج صرفاً بر روی دو مجموعه داده معیار استخراج شده است.
